For someone who prides himself on figuring things out, I took an unusually long time to “get” this point.
Sharing this in the hope that it doesn’t take you quite as long!
File over app is a philosophy: if you want to create digital artifacts that last, they must be files you can control, in formats that are easy to retrieve and read. Use tools that give you this freedom.

And far be it from me to tell you how to go about taking notes, but I’m happy to recommend Obsidian if you are on the lookout for a tool. Well worth the not-so-steep learning curve.
(Not a paid endorsement, to be clear. I have been using Obsidian for a while now, and find it to be very, very good. That’s all!)
